Pressing '~' brings up the console, not the Lua. Inside the console, you can type in lua commands, or console commands (old ones with the !).

!set type phot none will clear all the photons like you said, tpt.set_property("type","none","phot") will also do this in version 82 or later. If not, it won't check stacked particles and will act like deleting them with the mouse does.
