Anyway, I'd like to see this save fixed too and I'll be looking for a solution too. Right now the only thing that comes to mind is what jacob's been suggesting: forcing the IDs of the protonos to be higher than anything else, which seems possible only by creating them after the save is loaded.

Just to be perfectly clear here, it's actually a shortcoming of the save, not of the simulation. TPT's support for stacked particles is very limited and what happens here is completely expected behaviour. Calling it a bug suggests otherwise.
